It does let the tire breathe. If there was no holes, the tire would be pressurized and make it difficult for the tire to flex and give with the terrain, making the car inconsistant.
The way I do it (and many others), is fill the rim holes with shoe goo from the outside where the foam sits (before the tire is on) and use a leather punch to punch small holes (2) in the tire opposite each other. This lets the water in the tire (impossible to avoid after a good washing), escape when you drive the car.
With the holes on the rim, the water gets in, but cant get out which ends up ruining your foams. This is a quick and easy mod to get more consistancy from your tires.

I do the same as Scoobie.
And also when you get dirt in your tires, whether it get in there from the rim or the outside of the tire, the hole on the outside of the will let the water in and take the dirt out with it.
